It depends on what you will loose beyond Flash, CSS and JavaScript. For example, will you go PHP, Perl or ASP(.net). If you plan to use the first two, a Linux/Unix account is your way to go, even though both run on Windows, they are more native to *nix.
If you plan to use ASP, then Windows is your destiny. Even though there is a Chiliasp for *nix, a native implementation is always to your advantage.
